Yes we have a different pricing for B2C and B2B, also, the shipping is free above a certain amount. The website is used by sales peoples and they are focus on the products they add to cart, they forget about the shipping, it would be safer to add it automaticaly.
I'm afraid I don't believe we have any way to apply different shipping costs / free shipping when orders are created in the backend.
If it helps, I mention we also have a sales reps plugin ( https://kingsplugins.com/woocommerce-b2b/salesking/ ) that allows reps to login as customers and place orders on behalf of customers via the frontend. Since it's dona via frontend, costs and free shipping are calculated automatically.

What's the main goal you're looking to achieve: e.g do you have different shipping prices by customer or something like that?

We are potentially looking at that, but so far it is not yet supported in the plugin.
